AI Assistant

AI Assistant helps you work with research files, understand job results, and prepare tool runs. A session keeps the conversation and its sources together so you can return to the same research context.

Start a session

Open AI Assistant from the sidebar and describe your question. Include the outcome you need, such as comparing two results or preparing a structure analysis. Use New session in the header to start a separate conversation.

A useful first request is specific about the evidence and the task:

Compare the attached job results. Identify which measurements are directly comparable,
explain their units, and list missing information before suggesting a candidate.

Open Session history to return to a conversation. Move session to project associates it with a project.

Add files and jobs

Use the plus button beside the message field, labeled Add files and chat options, to add context:

• Upload files: Attach files from your computer.
• Select from Files: Choose saved files from your workspace library.
• Add past jobs: Select existing analyses as sources.

You can also use Open in AI Assistant from a job's actions menu to begin with that job as context. The source chips above the message show newly added sources. They clear after sending, but enabled sources remain available to later turns in the session.

Use Toggle panel in the header and open Sources to review the session's sources. Clear a source's checkbox to exclude it from later turns, or use its remove control to remove it from the session.

Supported text sources include sequences, structures, tables, logs, and Markdown. Direct uploads are limited to 250,000 characters per file. Binary files such as PDFs, Word documents, images, and ZIP archives cannot be read as text sources. Provide the relevant text or a supported scientific file instead.

Attaching a file supplies context; it does not submit that file to a scientific tool. Saved files and jobs must be available in the active workspace. Access through an external job invitation alone does not make that job available as a session source.

The assistant uses summaries and excerpts, not necessarily every row or every attached source. Disabled sources and sources that are not ready are excluded; other sources can be omitted when the context is full. For a precise comparison, keep the enabled source set focused and ask which records support the answer.

Review a tool proposal

A request to run an analysis produces a proposal for review when the required inputs are available. Missing inputs must be supplied before submission.

1. Check the proposed tool, job name, input files, and settings.
2. Review the displayed credit cost and any spending limit.
3. Correct the proposal or ask for a different analysis if it does not match your intent.
4. Select Submit job to start the run.

The proposal's Cancel proposal control dismisses an unsubmitted proposal. It does not cancel a job that has already started. Submitted analyses become jobs with their own status, results, and credit usage.

Credits and access

Sending a message and running a tool are separate actions. Paid assistant turns use workspace credits; a submitted tool run has its own charge. Preparing a proposal does not itself spend the proposed job's credits, but the conversation turn can still be charged.

Free workspaces receive three trial turns shared across the workspace. After the trial, a paid plan and enough credits are required. Check the assistant's current access and credit display before sending; the turn cost can differ from a tool's cost. Workspace roles also control which actions you can take.

Check answers against sources

Treat an answer as an interpretation to verify. Follow cited sources, reopen the original result, and check units, settings, and missing values before using a conclusion. A generated explanation does not replace the tool's reported measurements or establish that an analysis is scientifically valid.

When an answer lacks evidence, ask which attached source supports it and what remains uncertain. For a failed run, keep the error and original output available while using the assistant to investigate.
